I noticed something in your modification to the NetworkObserver file.
You've used !EditorUtility.IsPersistent(item), which is from UnityEditor and gets stripped from the final build.
Wouldn't that cause a problem?

One messy solution I can think of is checking if (Clone) is at the end; it's not performant or bulletproof, but it should do the job, especially since it's only executed once on specific occasions:
if (destroyed && item.name.EndsWith("(Clone)")) Destroy(item);
